DNA chip is an attractive future biotechnology, which is the collection of electronics and molecular biology. Recently, many researches have been done on the hybridization behavior of oligonucleotides, but the relationship between surface structure of probe DNA and hybridization for target has not been clearly elucidated. We investigated the effect of surface structure of probe DNA on the hybridization efficiency of target DNA molecules. The areal density of probe DNA was controlled by two steps: The first one was to prepare the alkanethiol self-assembled monolayers (SAMs) on gold with mixed -CH3 and -NH2 functional group. The amine density was controlled by adjusting -NH2 and -CH3 ratio of thiol solution. The second step was to react amine functional groups in SAMs with a linker succininidyl 4-maleimido butyrate, which is followed by linking with probe DNA. The hybridization efficiency of target DNA on these surfaces with different surface structure and coverage of an oligonucleotides probe was studied by fluorescence microscopy, surface plasmon resonance spectroscopy and AFM.
